Hi is there anyway to import a mov. video layer with a black background and make some changes and export as a transparent like i would a normal video in Bluff?
The Picture\ChromaKey effect can be used to make black (or any other colour) transparent.

MOV video files files don't contain an alpha channel. You'll have to make an AVI

The MOV format supports alpha channels. BluffTitler happily exports its shows as transparent MOVs.

Here's how to apply an effect to a layer:
1) select the layer with the big dropdown above the PLAY button
2) choose the menu item MEDIA > CHANGE EFFECT...
3) click on the SELECT EFFECT... button and select the BluffTitler\Media\Effects\Picture\ChromaKey effect
