I am working on a title where a soccer ball comes into frame from far away. It starts out invisible when it's small, and comes into full opacity when it is about halfway coming toward us, and remains in full opacity until it flies past us and out of frame.
What I am finding is that if I change the transparency of the ball to change a little sooner or a little later, it also seems to change other keys like the acceleration. However, I have the "all keys" box unchecked. Is there a way to adjust transparency keys without it affecting the speed?

Frank, great question!
Use the "Constant Speed" option in the keyframe interpolation box.
First set up your ball movement, then add additional keys to create your transparency, add your transparency keys exactly where you need them along the timeline and don't move them up or down the timeline after you add them... otherwise you'll affect the speed of your soccer ball.
